All the interiour pockets are milled nicely. But somehow it does them a second time. Is there a workaround to prevent this? I was not able to find one.

sure, I would break up the operations like in the workspace attached. the two pockets that appear attached on the right in the mesh appear at fractionally different Z heights and are treated as two planes. since roughing is global, it adds a pass for each detected plane and appears as a duplicate.
